Refined structures - best scored decoys from three biggest clusters after the refinement. It is worth to analyze these structures because it is a big probability that one of these structures can be near to native. If all structures are similar, the probability that we found the native structure is very high. If the clustering procedure did not find any cluster with at least five structures, the best scored structure is subjected to the refinement process. In this case the result is very uncertain and we propose to repeat the docking experiment with changed clustering parameters: increase the number of clustered structures to for example 200 and choose higher RMSD cutoff value, but not higher than 10 A.
